Title: DENIS@Home Update
Post by: kashi on October 25, 2015, 11:34:22 AM
Thanks to Daniel for the heads up about optimized apps at DENIS.   +1

My new Skylake rig is finally built I've been crunching up a storm on DENIS using Crunch3r's optimized SSE4.1 app.

If anyone wants to have a go at DENIS, the optimized apps are much, much faster than the default apps, so the optimized app credit rate is currently very high. You can watch your credits zoom up quickly if you hanker for a burst of high credit crunching.

It's to do with heart disease research too, so project "worthiness" must be up there somewhere. Links to optimized apps can be found in DENIS forum.

Don't forget:

Denis Denis, oh with your eyes so blue
Denis Denis, I've got a crush on you
Denis Denis, I'm so in love with you

Oh when we walk it always feels so nice
And when we talk it seems like paradise
Denis Denis I'm so in love with you

Yep that's how I found out about it too,  only just started crunching there yesterday trying out sesef's app ATM. So thanks Daniel     + karma

Sesef has a new AVX2 app.  Supposedly 30% faster again. :crazy   Only for those with late model model i7 - 4xxx series or better..

If in doubt about you CPU capabilities download CPU-Z.  Haven't tried it myself as yet so can't comment on how fast it go's.

Aha, was about to post about it here myself. Sesef's AVX2 is 13-14% faster than Crunch3r's SSE 4.1 version on my Skylake i7 6700K. Smokin'  :boom:    v:

I'm not sure what magical juju you infused into your new rig kashi but it's insanely fast on DENIS.  :shock  I'm completely blown away by it's speed.

Enjoy buddy...

Yes I saw there was a challenge on.
Noticed some others were referencing the Blondie song, haha.

Was about to try "magical juju" :coolgleam: box on POGS now that I've reached 2 million but will stay for the challenge.

That will also allow me to upgrade from gold to platinum heart.

Hmm, gold and platinum hearts of course reminded me of a wooden heart, go Elvis:

There's no strings upon this love of mine
It was always you from the start
Treat me nice
Treat me good
Treat me like you really should
Cause I'm not made of wood
And I don't have a wooden heart

Songs, songs, what about ear worms? Watched RockWiz a few months ago and saw Normie Rowe performing Ooh La La. Not the greatest song, but man what an earworm. Was with me for almost a week and am still getting flashbacks now and again.

Lots of old songs popping into my brain lately for no apparent reason. Must be the start of senility, suddenly remembering songs from 40-50 years ago and forgetting what I had for breakfast. Good fun though, yesterday was the Monkees, Daydream Believer and I'm a Believer. My brother's got it too, yesterday his was Thunderclap Newman, Something in the Air and Hall & Oates, Rich Girl.

*LOL* It was almost a very short challenge. At at the start of the challenge the sudden surge of bunkered tasks reporting in and all wanting new tasks all at once for a time brought DENIS to it's knees.

Quote[DENIS@Home] Project status update // Actualización del estado del proyecto
Dear volunteers,
I am writing to update you on how the different experiments we had launched have been going and the next steps we will take.

On the one hand, we have finished (at least temporarily) the optimization of our model. As we had already told you, with the results that you have sent us, we managed to greatly improve how our model represented different physiological markers, but a problem that we thought we had solved had reappeared. We have tried different options but it reappeared in all of them. That forces us to stop and take steps back in the definition of the model, so, for the moment, we will not be launching new simulations in NHuVe.

On the other hand, as we had told you, we are trying to use our optimization algorithm in another existing model. The results seem to be very good, but we have to work in parallel on their validation.

In the coming weeks we will be working on requesting funding from the Government of Aragon for a new research project that will use DENIS as a computing platform, so you may have noticed that our activity has decreased a little. If this goes well (hopefully!) we will keep you informed, but keep in mind that these things are slow so the answer will take months to arrive.

Thank you all very much for staying there and for your support.

Sincerely,
Jesus.

Quote[DENIS@Home] Hard drive space crisis solved // Crisis de espacio en el disco duro resuelta
Dear volunteers,
This weekend we have broken a new record for computing Teraflops (since we are in this new stage of the project). This is thanks to the pace of sending results that you have been doing in recent days and being more stable in the generation of work packages.

Although we were monitoring it, the coincidence of this peak with the database backup on the weekend has caused the hard drive to become saturated sooner than expected. We have been working since Monday on moving data out of the server and even other processes, but as we gained space it kept filling up with results that were pending upload.

This morning, for the first time in two days, more tasks have been validated than have been received and little by little normality will return. At first, it doesn't seem like anything has been lost and we are already submitting work again.

We have expanded the space to receive results and are working on automating some of the tasks to ensure we can continue to grow.

Thank you all very much, if we have this type of problems it is because of the great support you give us, we will continue working to grow by your side.

Sorry for not answering in the forums, and thank you very much for be aware of the evolution.

All the best,
Jesus.

=====================================================

Estimados voluntarios:

Quote[DENIS@Home] Project progress and summer period // Avance del proyecto y período estival
Dear volunteers,
First of all, please excuse me because I wanted to send this message a week ago, but I was not able to do so. As you have seen these days, just like last year, we are entering the summer period, and the rate of sending simulations will be affected. We hope that it does not stop completely, but the sent tasks will be reduced.

I take this opportunity to update the results of the last months: you have been optimizing one of the most used human ventricle models: the O'Hara and Rudy model. We have tested several optimization configurations and have obtained a new adjustment for the model that improves its behavior in relation to a large number of markers reported in the scientific literature. There is still a configurations that has not been finished, but we are already beginning to prepare a scientific publication that summarizes our results. As soon as it is finished and published (it is a long process), we will share it with you and explain it.

In the coming months we will begin to optimize a version of this widely used model, which is the basis of a new model we are developing to study heart failure. We will take advantage of this change in model to automate some things, so the slow pace of summer may be a little longer at the beginning of the school year, but with the objective that the pace will not slow down afterwards.

Thank you all very much for your understanding, and this afternoon, new tasks.

Best regards,
Jesus.

Dear Volunteers,

As you may have noticed, the task hiatus has extended longer than we would have liked. I apologize for not writing sooner, as I was hoping we could launch something earlier. However, given our current workload and the steps required for the new simulations, there will be no new tasks at least until the end of February.

I apologize for this decrease in activity; we will return as soon as possible.

I added it to the boinc instance in a VM and it came through fine but my three actual machines all get errors every time.  I removed it from my main rig and tried to re add the project but it kept coming back that it wasn't a valid boinc project.  When I do an update it says:
Sat 22 Mar 2025 15:58:23 | DENIS@home | Scheduler list fetch from https://denis.usj.es/denisathome/ failed: permanent HTTP error

Same error on all three machines, all three are on linux.

Mint was pretty easy to get around. I had the same issue that you had trying to add Denis. My initial thought was firewall but that's turned off by default.

Looks like a lot of other people have the same issue as you have where they can't add a project on Linux Mint. Since Mint is derived from Debian it makes sense that Ubuntu would have a similar issue.

Debian kinda composes it's own version of BOINC so I'm tempted try installing it from Flatpak or from GIT and see if that makes a difference

While the Boinc client on my server installs is the one from the repositories the one on my desktop I compiled from source.
I managed to get around the attachment issue by using the command line attach_project command and my account key.  None of them will connect to the server though, always returning a "permanent http error"

Quote[DENIS@Home] We are back! // ¡Estamos de vuelta!
Dear volunteers,
We are back! The wait has been longer than we would have liked, but surprisingly, what we bring comes sooner than we expected. Ivan Royo has been working this term on the 1D version of DENIS (denis-fiber) and we already have a first version to start testing. It is a fairly advanced version of what will be the final one (still without checkpoints), but at this point it is very useful to start testing to see that everything is going well and to polish the last details.

Thanks to a grant from the Ministry, Iván is studying how cellular differences (interpatient variations) affect the propagation of the electrical impulse in the heart, and for this we need to scale up. If the tests go well, we will start running simulations within this new project. For now, they are all functional tests. We will start with manageable simulation sizes and gradually increase the number based on how the server responds and our post-processing capacity.

The optimization of the models is still pending as well, I hope we can resume it soon.

Best regards,
Jesús.

================================================================================

Estimados voluntarios:

Got it working on my desktop but farrrrrrrrrkkk!
Had to do a full OS upgrade AND recompile Boinc which required recompiling wxWidgets AND a double reinstall of libnotify.
At least I can shut down the VM.

Now to upgrade the headless machine and see if that works.

They won't help most people.  I run a custom compiled client because I run it in a different spot than the default from the distribution and had nothing but trouble with the Boinc data directory location when running the one from the repos.
The headless machine only required an automated o/s update and it also updated the installed Boinc client.
Start by getting the machine fully up to date
sudo apt update && sudo apt-get dist-upgrade --fix-missing -y && sudo apt autoremove -y && sudo apt clean -y

For the headless machine I first had to change the upgrade target to "normal" instead of "lts"

sudo nano /etc/update-manager/release-upgrades

Just change
Prompt=lts
to
Prompt=normal

Next just set the upgrade going
sudo do-release-upgrade
and let it do it's thing, a couple of questions on the way through, then reboot and you're done.

Quote[DENIS@Home] New version with checkpoints // Nueva versión con checkpoints
Dear Volunteers,

Over the past few weeks, we have been testing the server and the new application developed by Iván. After verifying that the application is running well and having a general idea of the server's limits for the application, we have just launched a new version. This new version includes checkpoints so that we can run longer simulations without issues arising from restarts. Debugging checkpoints has always been one of the most challenging aspects when developing new versions, so we will be monitoring how things progress gradually. It will remain in beta mode, so please be patient if this leads to tasks that are not validated or other types of problems. One of the risks at this stage is that if the simulation does not restart correctly at the checkpoint, it becomes corrupted and the results will not match those submitted by other volunteers.

Thank you very much to everyone who is running our beta version. Without this validation, it would be unthinkable to be able to advance towards creating better simulations.

Sincerely,
Jesús.

===============================================================

Atentamente,
Jesús.

Quote[DENIS@Home] We haven't forgotten about you // No nos hemos olvidado de vosotros
Dear volunteers,
First of all, please accept my apologies for this long period without any news from us. At the end of last academic year, two events occurred that blocked us from moving forward with the work we were doing in DENIS: on the one hand, Iván finished his grant and started working at a company; and on the other hand, the Rector of the University asked me to take on a Vice-Rector position for this academic year. This latter responsibility has meant that, since the beginning of the year, all my working time has been completely overtaken by this new role. Yesterday in a meeting, someone made me realize that I have already been in the position for six months! In this new situation, time goes by incredibly fast, and I am sometimes unaware that, from the outside, it must seem like a very long period.

My sincere apologies for not having shared any updates earlier. For quite some time I have had several tasks on my list of things to post here, and I kept saying nothing with the intention of completing them before reporting back... but as you can see, so much time has passed.

Marta Gómez has published an article which, although it has not been counted within DENIS, she uses the same simulator that we know is robust and reliable thanks to the large battery of tests we conducted with you. We still have to complete a few more simulations from Iván's work, but what we already have looks very promising, and we would like to submit it to a conference at some point. I also need to finish some aspects of the model optimization work, and I have pending simulations that I want to resume when possible. I hope to stabilize myself in the new position and manage my administrative duties alongside my research, but for now, it seems we will have to take a break here for a while. I hope to resume this project as soon as possible.

Thank you very much to all of you for still being here. Even if I don't show it often, I never forget about you (which is impossible, given all the good things you have contributed).

Kind regards,
Jesús
